The refusal to recognise Taiwanese independence and failure to address Taiwan's as president angered protesters during the visit of a senior Chinese envoy to the nation yesterday.
Mr Chen continued China's policy of not acknowledging Taiwan's status as an independent nation.
He is the most senior Chinese official to visit Taiwan since it declared independence in 1949.
Mr Chen met with Taiwan's president Ma Ying-jeou and struck deals over aviation and shipping links between the two nations.
And he continued China's policy of not acknowledging Taiwan's status as an independent nation.
Although Mr Ma was positive about the talks he said "we cannot deny that differences and challenges still exist, such as Taiwan's security".
Thousands gathered in the capital Taipei to protest Mr Chen's visit clashed with police and at one point trapped him inside a hotel were he was forced to remain for hours.
As well as the landmark agreement the two nations agreed to hold talks every six months in a move which many hope will ease relations across the Taiwan Straits.
