Sir Alex Ferguson accepted his team's first home defeat of the season with good grace after United failed to capitalise on Chelsea's draw with Everton.
Gabriel Agbonlahor gave Villa victory with his first-half header leaving United three points adrift of Chelsea at the top of the Premier League table
Meanwhile Martin O'Neill's side moved above Arsenal to third with their first victory at Old Trafford for 27 years.
Ferguson believed his side's performance in the second-half merited a goal but accepted it was not United's day.
"Second half I think we deserved something," he said.
"There wasn't much in it first half, they probably just shaded it and deserved the goal.
"Second half we pummelled them, had a lot of good chances and didn't get any.
"It's just one of those days, it wasn't going in."
The United manager was unhappy with the amount of stoppage time played at the end of the game though and believes someone other than the referee should calculate the amount of time to be added.
"You get to the point on adding time on, it should be taken out of the referee's hands," he said.
"There were two stoppages of two minutes three seconds and we played three minutes (stoppage time)," he added.
The defeat leaves United trailing Chelsea by three points, however, Ferguson believes United still have a great chance of regaining the title.
"It's not an easy league. I say that time and time again," he said.
"If we get to January within touching distance of the leaders then we're in with a great chance."
