Iraqi prime minister Nouri al-Maliki says a US raid south-east of Baghdad was a "crime" that violated a security pact between the two countries.
According to the Iraqi authorities two people died when a house in Kut was targeted by US soldiers.
Under a security deal between Baghdad and Washington, US troops are no longer allowed to conduct military operations without Iraqi approval and coordination.
The US army disputed the details however, stating that only one person - a woman - died in the raid, which targeted Shia Muslim fighters reportedly funded by Iran.
The six people arrested during the raid have been transferred into Iraqi custody, the military added.
